When you scan for package dependencies, VIPM will not detect dependencies on packages with Malleable VIs (*.vim files) when you call Malleable VI from that package. The issue is that LabVIEW's APIs do not currently provide a good way for VIPM to discover these dependencies on Malleable VIs (see here for some details). We're working on it.

VIPM 2020.0.0 and older.
You can manually add the dependency package to your VIPC file and "pin" it. Pinning a package in your VIPC file will ensure VIPM does not suggest removing that packages dependency after a scan for dependencies, when VIPM does not find the dependency.
